Some gact workflows use additional packages or external data resources. Check the linked tutorial for the requirements of the workflow you want to run.
gsuite source packages
Install the public gsuite R packages from the source repository:
options(repos = c(
gsuite = "https://psoerensen.github.io/gtools/gsuite/repository",
CRAN = "https://cloud.r-project.org"
))
install.packages(c(
"gbase", "gbayes", "gcorr", "glma",
"gmap", "gscore", "gsea"
))These are source packages. Windows users need the Rtools version matching R; macOS users need Xcode Command Line Tools; Linux and HPC users need the C++17 toolchain configured for their R installation.
Direct source downloads
Using install.packages() with the repository URL above is recommended because R resolves package dependencies automatically. The source archives can also be downloaded directly for offline transfer or installation on HPC systems.
| Package | Purpose | Download |
|---|---|---|
| gbase | Shared data contracts | gbase 0.1.0 |
| gbayes | Bayesian genomic regression | gbayes 0.1.0 |
| gcorr | Genetic correlation | gcorr 0.1.0 |
| glma | Association mapping | glma 0.1.0 |
| gmap | Fine-mapping and colocalisation | gmap 0.1.0 |
| gscore | Genomic scoring and prediction | gscore 0.1.0 |
| gsea | Gene-set enrichment | gsea 0.1.0 |

Direct archive installation does not resolve dependencies automatically. Install gbase first and use the repository method when possible.
Mixed-model and solver examples
The standalone gsuite command runs mixed models from one YAML file. Start with the quick start, binary installation instructions or complete ssSNPBLUP example. The installer creates a minimal Conda runtime without compiling. Binary archives are supplied by the maintainer; they are not public downloads here. See the GenomeDK validation record for tested installations.
The native greml and gsolve libraries own mixed-model inference and numerical solving. Their R packaging is deferred; separate or combined packages remain undecided. A root gsuite R package release is not currently planned.
The pedigree tutorials and other root-integration examples require an existing development installation. The seven source packages above do not provide that interface. Those examples describe the current development integration, not a promised future R package API.
